In the context of the text, footnotes are simply links that point to an anchor on the page.
Content [1] for example
So if Im thinking through this right in my very exhausted brain, your CMS could be as easy as
[article title ]
[article content - where you would link to the footnotes inline - make this a rich content section just for your sanity, unless all the articles have standard sections and layouts etc]
[footnote section - also a rich content section so you can add links if you need to]
The simplest way to do this would probably be to have all your inline links just link to an anchor at the top of the footnote section, unless you're going to have a bunch
